Add fp-lib-table, add footprints in schematic to match what was in the PCB before (except for HOLE_3MM and CRYSTAL32768 which are updated to use corresponding components in my_kicad_library repo instead of from /KiCad/modules in this repo), re-import the schematic and refill the PCB due to a slight change in 32K crystal footprint (lead spacing and pads appear not altered, just the mounting holes)
